Description

A standalone program for mapping and aligning cDNA sequences to a genome. The program maps and aligns a single sequence with minimal startup time and memory requirements, and provides fast batch processing of large sequence sets. The program generates accurate gene structures, even in the presence of substantial polymorphisms and sequence errors, without using probabilistic splice site models. Methodology underlying the program includes a minimal sampling strategy for genomic mapping, oligomer chaining for approximate alignment, sandwich DP for splice site detection, and microexon identification with statistical significance testing.

Message after installing

The default configuration for the gmap port disables all optimizations
to maintain compatibility with the widest range of systems.

To get a binary optimized for your system please deinstall gmap and
build from ports using "make config" to enable the SIMD option.

===>   NOTICE:

The gmap port currently does not have a maintainer. As a result, it is
more likely to have unresolved issues, not be up-to-date, or even be removed in
the future. To volunteer to maintain this port, please create an issue at:

3e5b7601e1 Robert Clausecker biology/gmap: enable on remaining architectures
Seems to work fine. While at it, hook up test suite. Approved by: portmgr (build fix blanket) MFH: 2026Q4
046eebd7fe Piotr Kubaj biology/gmap: enable on aarch64 and powerpc64
The aarch64 failure noted in the FIXME was the same broken __builtin_clz probe that compiled x86 asm("bsr") on powerpc64le, so the configure cache seeds from the previous commit fix it. powerpc64 builds as well; the source has explicit big-endian support.
eb5feedea5 Piotr Kubaj biology/gmap: fix build on powerpc64le
configure probes __builtin_clz and friends with AC_CHECK_DECL, which always fails with clang, and its asm("bsr") probe is dead code at -O2, so HAVE_ASM_BSR is defined on every architecture and x86 inline asm is compiled on powerpc64le. Seed the declaration cache so the builtins are detected and used.
2414383046 Jason W. Bacon Release numerous ports to ports@
I've been retired for a few years, and it is unlikely I will be doing any more scientific computing support in the future. I have continued to maintain ~160 ports to the best of my ability, mainly as a favor to the community, but I can no longer justify the time and effort required. I am therefore releasing most of my scientific ports, along with a few others, to ports@. I will continue to maintain ports I am actively using and those for which I am upstream.
